How do you counter prankster?

There’s not really a universal counter to all the Prankster Pokemon all at once. Use Taunt. Many Prankster Pokemon unfortunately run Taunt as well, which can ruin this strategy. However, run it on a Pokemon that normally wouldn’t (maybe like Gardevoir or Alazakam) and you might have the upper hand.

Is Leech Seed affected by prankster?

The ability Prankster allows non-attacking moves to go first, and this allows Pokemon to be able to either to setup Substitute, Tailwind, or even Nasty Plot. From the Prankster page on Bulbapedia, moves like Toxic, Thunder Wave, and Leech Seed, that effect the opposing Pokemon, is where the Dark Type is immune.
